Just about certain that's the 9780 USS Kittyhawk set, released as you note in 2000. I'm quite fond of that set, if only for the ~670 gray 2x4 bricks!
The instructions don't appear ever to have been released online, but you may be able to contact Mega for a copy.

Wow, great find! Those are indeed the instructions, which appear to have been scanned by a fan rather than released formally. So much the better! Interestingly, this set was released in two versions. The first had a standard Mega Bloks box design with graphics on all sides. It was densely packed, and I remember someone remarking at the time that it must have been a pain in the neck for the workers to jam all those bloks in there. The second release was identical in terms of pieces, but it came in a corrugated brown box of about the same dimensions, with a picture of the set on a decal on the front. I only ever saw this at Ollie's, and only during one pre-Christmas season. They had about a dozen of them, so a bunch of them must have been boxed somewhere, rather than some ad hoc repackaging at the Ollie's warehouse or something.
